Eawag, the Swiss Federal Institute of Aquatic Science and Technology, is an internationally networked aquatic research institute within the ETH Domain (Swiss Federal Institutes of Technology). Eawag conducts research, education and expert consulting to achieve the dual goals of meeting direct human needs for water and maintaining the function and integrity of aquatic ecosystems.
The Microbial Ecology group in the Department of Surface Waters – Research and Management (Surf) at Eawag in Kastanienbaum (LU) is offering a

Master’s thesis on bacterial and archaeal diversity in Swiss lakes

Bacteria and archaea are central to lake ecosystem functioning, yet their diversity is rarely included in broad biodiversity assessments. The Swiss National Assessment of Lake Biodiversity and Ecosystem Services (SNALBES) aims to advance the assessment of Swiss lake biodiversity and develop methods that support biodiversity monitoring and lake management. This master’s project will add a microbial perspective, using samples collected from approximately 100 lakes during the project’s first field season.

You will investigate patterns in the diversity and community composition of bacteria and archaea using 16S rRNA gene amplicon sequencing, complemented by quantitative PCR (qPCR). The project will examine how microbial communities vary with geography, altitude and water physicochemical parameters, and how these patterns relate to the diversity of other organism groups investigated by SNALBES. You will work with an existing sample collection, combining laboratory work with bioinformatics and ecological data analysis.

Your tasks
  • Extract DNA from lake samples and prepare samples for 16S rRNA gene amplicon sequencing
  • Quantify bacterial and archaeal 16S rRNA gene copy numbers using qPCR
  • Process sequencing data to characterise microbial diversity and community composition
  • Analyze relationships with geography, altitude and water physicochemical parameters
  • Compare prokaryotic diversity patterns with those of other organism groups in collaboration with the SNALBES team
We are looking for a motivated student enrolled in a master’s program in biology, environmental sciences, microbiology or a related field. You are interested in microbial ecology and biodiversity and enjoy both careful laboratory work and quantitative data analysis. Experience with molecular methods, bioinformatics and multivariate statistical analysis in R is highly welcome, but a willingness to learn is equally important. A good command of spoken and written English is essential. Students in degree programs outside of Europe may be offered a position if appropriate permits for studies in Switzerland can be obtained.

The position will be based at Eawag in Kastanienbaum, near Lucerne. Based on availability, free student accommodation is offered for the first 6 months to master’s students. The start date is negotiable – we envision a start between now and April 2027. Duration: The project is designed for a duration of 6 months. Adjustments to your University’s master’s program requirements can be discussed.

At Eawag, we have a working environment in which people with different experiences, strengths, and perspectives can fully contribute and further develop. Here, you can help us advance! We promote genuine participation, exchange, and mutual understanding. We create structures that enable the compatibility of work and other areas of life, such as care work, and continuously make efforts to reduce barriers.

Do you have specific requirements regarding the application process or the position, or do you need additional information? Talk to us about it - we will be happy to support you with possible flexible workplace, working hours, and job design solutions. For further information please visit our website about Eawag as well as our conditions of employment.

Applications must be submitted by 30 November 2026 or until the position is filled and will be evaluated on a rolling basis.
