Job tasks
Collaborate with a network of scientific computing core facilities across Switzerland (BioMedIT nodes) to provide a unified and scalable research environment for data-driven biomedical research, e.g. in the realm of the for SPHN (Swiss Personalized Health Network (SPHN) initiative.

  • Gather and understand requirements and use cases for data-driven research from the community in Switzerland, plan and implement strategic solutions.
  • Develop architectural oversight of the technical infrastructure and project manage the development of tools and applications for researchers to effectively utilise the BioMedIT network.
  • Negotiate and steer the further and strategic development of the BioMedIT infrastructure, both internally and with external stakeholders.
  • Lead a distributed team in the development and implementation of workflows, containers, systems, tools and applications in the BioMedIT system using appropriate agile methodologies.
  • Collaborate with the BioMedIT Documentation Specialist to prepare technical, management and end-user documentation relating to the work carried out by the BioMedIT Interoperability Working Group and others in the PHI Group.
  • Collaborate with the BioMedIT core team as well as other IT infrastructure providers, including the Swiss Data Science Centre, as well as international experts and initiatives (e.g. GA4GH, the Elixir project).
  • Coordinate internal meetings through workshops, calls, or working groups 
  • Research and develop solutions for federated access to, and utilisation of, bioinformatics and clinical informatics tools and workflows
Keep up to date with emerging technologies in the field through participation in working group calls, attending conferences and workshops, peer discussion and reading technical literature.

Collaborate with internal and external stakeholders to determine strategies to enable and enhance interoperability and bring innovation to the system.

Support the IT project portfolio and technical operations of the PHI group.

Profile requirements
Essential:
  • Master’s Degree or higher in Bioinformatics, Computational Biology, Software Engineering, Computer Science or equivalent 
  • 3-5 years of experience with one or more scripting or programming languages (Python and Java preferred)
  • Experience in information security concepts and implementing best practices
  • Experience in developing RESTful APIs
  • Demonstrable experience in project management and leading teams, preferably in a matrix organization.
  • Experience with container technologies (Docker, Singularity, Kubernetes)
  • Experience applying software development best practices (source code versioning, unit testing, continuous integration)
  • Excellent command of English

Desirable:
  • Ability to work with Linux based HPC environments (OpenStack, OpenNebula or Slurm)
  • Familiarity with git, gitlab, and basic CI/CD methods
  • Experience with and demonstrated knowledge of applications programming, web development, and data structures
  • Familiarity working with interactive notebooks such as JupyterHub
  • Familiarity with frontend development of JavaScript web applications using React
  • Familiarity with bioinformatics workflows (e.g. Nextflow, Snakemake)
  • Working German and/or French

Nice to have:
  • Familiar with cloud technologies for workflow execution
  • Familiar with Guacamole RDP 
  • Familiar with RDF, SPARQL, or related technologies

This role requires frequent travel within Switzerland.
